[Layering] Fold pkgconfig flag interaction into PackageLoading.

 - This should conceptually be a part of the loading process, I believe
   (possibly PackageGraph once that materializes), in that the downstream
   clients should receive a fully resolved model. That isn't happening yet, but
   it doesn't make sense to keep the trivial module until then.
